I used to keep all of my rares in binders with pages. I have recently adjusted to take up less room by putting the rares in a box in Ultra Pro Solid Deck Sleeves (http://www.ultrapro.com/page.php?pname=store/detail&product id=526).

I organize them by card number. That puts them by set, culture, alphabetically. Makes it easier to find the cards as I am now trading away my collection in an effort to foil my last three decks.
